Excellent post! Sounds like I've had the right idea so far. For my case I think it's better to read scene state and create entities from the gameobjects in the level because I use Unity as a level editor but for a game more reliant on player state or external data then I'd agree it's better to create gameobjects from the entities (which most likely are created from the configuration). Though I'm still pretty early on in my game so I might just change my mind =)
